So with the 9-36 cassette it works perfectly, but when you move to the 9-42 cassette it won't shift to the last two cogs?
Also, I don't understand the comment about the derailleur cage almost rubbing on the cassette. The cage should not be able to touch anything - only the pulley wheel should rub against the cassette. Are you setting the b-tension with the RD on the second to last big cog on the cassette? Could the 650b wheels be an issue? Have you tried putting the 9-42 cassette on the "road" wheels?
Also, have you messed with limit screws?
