Today's Tour Time Bonuses?????

Can somebody who watched the race explain what the heck happened with the time bonuses at the end off the race? The live reports stated that the officials made a good decision during the race and then changed their minds afterwards messing up somebody's GC position. There seemed to be some real confusion about when the GC positions were finalized and time bonuses ended.

I thought (could be wrong) that they cancelled ALL time bonuses, but maintained the green jersey POINTS from the final sprint. So Levi ends up beating Vino by several thousanths of a second?
