My cross bike has always been a bit big for me. 60cm top tube, I'm already down to a 100mm stem, I'm thinking going smaller will make the bike twitchy, is this correct?

In a perfect world, with bar height not being a problem, what would be ideal, a shorter top tube and longer stem, or vice versa?

Yes, and I do not recommend anything smaller than a 10 or as they say a 100. Especially if it slopes upward.

A cross frame is usually slower handling but less than the length you have now is not generally a good move.
