I bought a pair of Diadora X Vortex Pro MTB shoes (I run Eggbeaters on my road bikes) and love them, but they've been tricky to clip in. Today after my ride I took the shoes off and actually looked, and duh, the shim they supply to spread the pressure from the cleat to the carbon bottom of the shoe has plastic "bumpers" that flank the cleat, to make it more walkable. But they are an interference fit with the body of the Eggbeater pedal! I cut them off and voila, problem solved.
Sometimes you just have to look!
