Anybody ever hooked a fixed gear to a Spin Scan?

I wonder if there's a difference over a freewheel.

Difference? Not unless there's a horrible hitch in your stroke on a flat course, but definitely from time to time on a rolling course, I would presume.

you mean your stroke is different or the CT gets confused, or some such?

The CT doesn't know whether you put a unicyle on it or a wheelbarrow full of rocks (say, standing on a treadmill behind it "pushing" it) on it. How you pedal is the name of the game.

Wouldn't the fact that the rear wheel drives the crankset around in a steady fashion show a smoother stroke?

Many of the courses have very long climbs and DHs and we usually just pick a gear we can spin and go up. It may be more/less gear than on a fixie but the game is still the same regarding the spin. My polar spin on climbs always looks like a bra so it shows what I am thinking about on long climbs.

I think it is a good tool to use, but it is not without it's flaws I am sure
