Can anyone tell me what these jellybeans on the back are? They are hard and maybe hollow?

I've not seen anything like this before.

Selle Italia makes some odd design choices. Like, why does the nose look chopped off like that?

look like little light reflecting lens to me. Designed to give some semblance of rear and sideways visibility.

I never noticed it on short rides, but ..... it felt like I had a Serotta "S" embedded into my a$$ for about a month after riding a century on one.

Use a gentle exfoliant scrub and rinse with a moisturizing foam.. they should clear up in a day or two. If not, I'd probably go in to the LBS and get 'em looked at.

Those are little shock absorbers. These saddles are so durable, the stitching will rip the hell out of your shorts. That being said, love the classic shape.
