http://americancyclery.com/ Haight/ Ashbury area on Stanyan/Frederick

http://www.rapha.cc/san-francisco Trendy Union St, area on Filbert

Citizen Chain http://www.citizenchain.com/ (North Beach on Columbus)

The aforementioned Bike Nook on Taravel st. Out in the Sunset near ocean beach. I understand Len lost his lease and will either shut down or move to a new location. I may take ride and stop by the Bike Nook to find out the latest on this.

If your friend has a bike available have him ride up and down Valencia st.
Becoming trendy bike blvd with plenty of bike shops.

Go see Len at the bike nook. Cool little shop, with a fun inventory. Worth a visit.

Above Category does not meet the OP criteria of "classic, hole in the wall, type shop".

I'd recommend DD Cycles on Balboa out in the Richmond. http://www.ddcycles.com

+1000000000. For A Bicycle Odyssey. Tony and Wes are great guys and a wild inventory. Very cool place and tony has too much bike history/knowledge for one guy. And right across the street, excellent fresh seafood!

My favorite Bay Area shops (because of the stuff they carry and the rad people that run them):

1) Montano Velo / Oakland (owner Jason Montano has an amazing collection of track bikes hanging on the wall)
2) Fresh Air Bicycles / SF
3) Freewheel Hayes / SF
4) Box Dog Bikes / SF
5) Studio Velo / Mill Valley
6) Pedal Revolution / SF
7) pushbike / SF (no bikes, but clothing apparel/goods, incl. vintage)
8) Roaring Mouse
9) All the ones mentioned above

Here's a shout-out for Mark and Tom (http://www.bicycling.com/bike-shops/come-over) at VeloTech in Palo Alto. Great guys, tiny shop, many of the Italian brands (Pegoretti, Pinarello, Colnago, Bianchi, plus Alchemy).

And featured in the NYTimes (http://www.nytimes.com/2012/05/18/technology/a-start-up-is-gold-for-facebooks-new-millionaires.html)! With video (http://bits.blogs.nytimes.com/2012/05/17/silicon-valley-bike-scene-cycling/), too.

If you down to make the trek to Redwood City, check out Veloro. Lazer focus on road bikes with no attitude.
